The skeletal horse can only be obtained by first brewing up a flesh eating potion made by the alchemist.  Use the potion on a horse and it will being to rot away the flesh.  If you use the potion on any other animal, it will just poison them.  There is a very slim chance that the horse will turn into a skeletal horse. You will have a greater chance if you use a rare steed (such as a fey steed or in the case of a vampire horse, double chance) and if you are a necromancer.
